Finding William's birth should be easy - but only if he was registered!
He was 9 weeks old on 6 June 1841
which theoretically takes us back to between 28 March (10 weeks) and 4 April (9 weeks)
So most probably in the June qtr.
They were living in Chapel Place, Long Lane, although we don't know how long they had been there.
Sub-registration district was Leather Market.

According to the 1841 P.O. London Directory (Registrars in London)
Superintendent Registrar - Beriah Drew, 185 Bermondsey street
Leather Market - William Cross, 134 Long lane, Bermondsey
St. Mary Magdalen - Richard Hellier, 1 George terrace, Crimscott street, Bermondsey
St. James' - James Paul, 20 Prospect place, Dockhead, Bermondsey

But, that may have been out of date!
1842 directory says
(Bermondsey) Registrars
Leather Market, William Cross, 16 Bermondsey, New Road

That's where we can find him in 1841
piece 1047 book 7 folio 42 page 31
Bermondsey New Road
William Cross 35 Registrar of Births + deaths

Ultimately, back then, it was the responsibility of Mr Cross to make sure that William's birth was registered.

Also, in 1841 the Gilberts were living right by the Southwark Chapel (Wesleyan Methodist). Just in case they had a spell away from the established church!

I've checked the GRO birth indexes and the only William that seems to match appears to be one with the mother's maiden name of Merrick: -

GILBERT, WILLIAM - MERRICK GRO Reference: 1841 M Quarter in SAINT LUKE MIDDLESEX Volume 02 Page 284

Other births with the same mother's maiden name as follows: -

GILBERT, JOSEPH - MERRICK GRO Reference: 1840 J Quarter in SAINT LUKE MIDDLESEX Volume 02 Page 273
GILBERT, RICHARD - MERRICK GRO Reference: 1838 S Quarter in SAINT LUKE MIDDLESEX Volume 02 Page 238

Unless the above family moved to another district, or the Mother's Maiden Name has been indexed incorrrectly, there don't appear to be any later male or female births.

Unless Frances Favel had been married previously, this doesn't appear to be the correct family. In which case, it doesn't look like William's birth was registered.
